Mount my new exhaust. I need to get a new flanges on the original mid-pipe section so that I can bolt on my new exhaust. I was so excited today but then disappointed to see the crack. Any Ideas?

This is a common problem on the E46 M3's. Mine was rusted as well and only one of the flanges on the mid-pipe is replaceable if you are referring to Section 2, which I believe you are so in order to get a new flange you would need a new pipe. Look for one that has been slightly used or invest $400 or so for a new performance one. Hope that helps.
