I noticed the clunking sound when shifting at low speed with high RPM from first gear to second gear. The clunking was sometimes hardly noticable and sometimes quite noticable. Anyway, I took it into CarMax, where I bought the car from, and they said that the noise was normal and not indicative of any problem. They also did a 27 point inspection and found no issues at all with anything. So I guess the conclusion is that those that do have this clunk should know that it's not a problem...just an interesting sound effect.
