My favorite mods are:
TFX Conversion Retrofit - Just amazing, read my review here
Valentine 1 - Saved me numerous times
And despite not really being a mod, HPDE/track days - This is were the M3 excels

Sorry but most of the mods here aren't worth it IMO.

Good coilovers and headers are about the only "worth it" mods for the car, and probably square wheel/tire setup and brakes if you really track the car alot.

Also Id rather not spend $400 for a notchy SSK when the $40 factory BMW Performance one works.

ipod adaptor - ive the standard cassette radio ("BMW Business") head unit in my '02 M3, is it ipod compatible? easy to fit cable to its rear? i dont want to have the usual cassette with the wire hanging out the front!

Before I did any of my mods, I researched them carefully and decided if they were worth it (to me). So, if they are still on my car, they were worth it (again, to me). Now if you're asking what mods would generally be considered good for the money, I would say:
- headers/cats
- 3.91/4.10 gears
- coilovers
- a good SSK (in my case, the Rogue Octane; ~400 and worth every penny)
- lighter 18-inch rims

I am still working on the top 3 I listed above, but they are definitely at the top of my list of mods to the next.

yeah, just get one that plugs into the CD changer interface.
